DNS from Cloud Service vs Virtual Network - Add Secondary DNS Server

We had originally created our VMs via Powershell and set the DNS manually. We now have 2 Active Directory VMs setup in Azure in an availability group and both are running DNS. All VMs on the same network get only the first DC internal IP address for DNS. As long as the original DC is up, DNS works fine. We would like to add the second DC IP for backup DNS. When we set it from the Virtual Network, it doesn't get passed down to the VMs and it seems that the IP settings are coming from the original Powershell commands. Is there any way to add a secondary DNS server to these settings which I believe were set on the cloud service? It is useless to have 2 AD VMs in an availability set if we can't get the other VMs to have a primary and secondary DNS server.
